Mohammed Shami dealt New Zealand fourth jolt by removing skipper Brendon McCullum (8) at the score of 45.
Earlier, Ishant Sharma provided India a dream start by denting New Zealand top order early.
Ishant took three wickets in consecutive overs to reduce New Zealand to 26/3
The lanky pacer first struck in the tenth over to get Hamish Rutherford (12) caught at slip by Murali Vijay at the score of 23.
Before the hosts could recover from the early blow, Ishant struck again in his next over to trap Peter Fulton (13) leg before.
Debutant Tom Latham then had a poor start to his Test career as he became Ishant's third victim by giving a simple catch to man behind the stumps without even getting off the mark.
Dhoni has won all seven of his tosses in New Zealand this summer - five in the one-day series which New Zealand won 4-0 with one-match tied and again in the first test at Auckland which New Zealand won by 40 runs. In total the India captain has won the toss in 11 of his team's last 12 matches.
New Zealand captain Brendon McCullum said "it's not working out with the toss but it's a good wicket. It does look green but we have played here before and the wicket has quickened up on days two and three."
India named an unchanged side for the match while New Zealand made two changes to the lineup that won at Eden Park.
