Allrounder Steve Smith was brought back in to replace Michael Clarke, who flew back to Sydney on Saturday after re-injuring his hamstring.
South Africa replaced allrounder Ryan McLaren with Rilee Rossouw.
Smith was surprisingly overlooked for selection in Friday's 32-run win over the Proteas.
Clarke's withdrawal from the series has opened the door for the 25-year-old to cement his spot in the side ahead of next year's World Cup.
George Bailey, scoring 70 in Australia's total of 8-300 on Friday, will captain the side in Clarke's absence.
Australia lead the five-match series 1-0.
