After being invited to bat, Pakistan had a decent 55-run opening stand but the minnows struck in regular intervals to put the defending champions in a traumatic position.
Umar Akmal, however, slammed his second ODI hundred to guide Pakistan to a challenging total. He remained unbeaten at 102 while opener Ahmed Shehzad made a fine 50.
Akmal played 89 balls during his magnificent knock and hit seven boundaries and three dazzling sixes.
For Afghanistan, Mirwais Ashraf, Samiullah Shenwari and Dawlat Zadran took two wickets each.
