Southee, who took three late wickets on Saturday to inspire a New Zealand fightback, removed Steven Finn, Ian Bell and Graeme Swann in quick succession to complete figures of six for 50.
New Zealand need 239 runs for a victory that seemed highly unlikely when England's Joe Root and Jonathan Trott were sharing a third-wicket partnership of 123.
Southee removed nightwatchman Steven Finn in his first over of the day, the fast bowler tamely edging a catch to substitute fielder Martin Guptill at second slip.
Stuart Broad hit a few lusty blows to lift England to 200 but Ian Bell, who spent most of Saturday in bed with the flu, became Southee's fifth victim when he played a loose drive away from his body and Dean Brownlie pouched a sharp catch at third slip.
Southee struck again to dismiss Graeme Swann who flashed wildly at a wide delivery and gave wicketkeeper Brendon McCullum, deputising for the injured BJ Watling, a simple catch.
Off-spinner Kane Williamson took the last wicket, James Anderson giving a catch to Southee at cover after the ball cannoned up off short leg. Broad was left stranded on 26 not out.
